Last time I upgraded busybox, it bricked my N800.

In red pill mode. Offered the following updates/versions I am hesitant to apply:

busybox/3.1.1.3-3.sdk3
magic:sys/<no version displayed>

Any advice?

Don't apply either! There is a known issue with that busybox, and the magic:sys doesn't install. The known issue with busybox leads to a reboot cycle (search for nokia white screen of death on these forums, if memory serves).

The reason those are showing up is because you're using the SDK repository on the device. There are big warnings on the maemo repository page that say not to use them, BUT! there are lots of programs that work well from that repository, so I use them too.

I broke video playback updating in RedPill mode. I have installed in RedPill mode, but I never update in it.
