Took my phone for USB repair, almost 2 weeks with it now after repairs, as usual Nokia Flashed the phone after fixing. Funny part is I haven't had a single SMS problem since it came back, I suppose flashing resolved this problem.

Well this problem is in my doter's secondhand N9 (my unit newer had this) so I am not modifying this for now.
I have deleted all SMS messages an now three latest SMS came right but I am afraid this happens again. Phone is synkin contacts to Nokia account daily, can that be part of this problem?
But later we noticed that SMS problem varnished..?

Your backup folder is /home/user/MyDocs/.backups inside which the Backups are numbered. Inside the backup is a .zip named contacts.zip which has the backup for it.
If you don't have contacts.zip it means it was deleted or a proper backup was not done hence they are not restored.
Lastly, since you posted here as well as created another thread later on your thread has been merged here.

If it doesn't help then i think you have to look through the contact.zip and see if there is a database file which you can read on your PC and get your contacts out to your device...
