You don't need to use code for changing colors of bubble, you need edit images. Just extract this images and edit them on your PC, then put them back and apply this tweak again.

Yup, I ticked developer mode first. This isn't my first time installing N9 QTweak but this is my first time to have this issue. Weird

Try to reflash emmc too.

Can you check in /usr/share/applications/ if there is something wrong with the .desktop entry?
