I would like to access the Instant Messaging functionality from the command line, especially Skype and SMS. Is that doable? If so, how?

Depends on what you mean by access, SMS can be sent at least via DBUS terminal command http://talk.maemo.org/showthread.php?t=36148
And in general just about everything moves on the DBUS on maemo, so enable eavesdropping and run dbus-monitor to log the method calls and signals while you're doing whatever you want to reproduce.
