I'm getting 'permission denied' when trying ./cps2emu romname
Using cd /home/user/cps2emu/ to navigate to the correct location as root in xterm.
Any ideas?

Works straight away without any need for other files and saving works fine too. Just remember...

Sounds like you are doing everything correctly - just tried with the same files you have mentioned and they work fine for me.
I have question marks for the files too and they are just stored in...

are you selecting the game file through mastergear?
gamegear file extensions are .gg - just tried it with Sonic and works fine.
Try a different rom and see if that works.

Phoned them Saturday morning and they said as long as I paid a £50 deposit over the phone to reserve it I could go in and pick it up as it would count as a pre-order. Got it free on a vodaphone...
