What exactly do you mean by an overlay window? ScreenTapShot has a floating screenshot button that sits there as an overlay on the rest of the screen.

Yes, ScreenTapShot has it.
What I mean is some sort of patch that makes it possible to run any desired app in an overlay window

Neat idea, but I don't think you can do it just with any application; you need to specifically draw your application window to the overlay.

Well, if someone writes some sort of library/patch, I'm sure it will be picked up by many developers here adding it into their own app.

patch in compositor can modify window property to overlay, then you can probably scale window as you want and move it to any position.
