I assume you were talking about N900 flasher, not N9/N950 flasher, which has a 64-bit version.

I couldn't connect through SSH using USB either, so I tried using WLAN and that worked. The IP-address will be different though, depending on your AP/router.

There is a GitHub issue tracker (https://github.com/romu70/sailfish-for-other/issues?state=open) for it. Also Sailfish wiki-article (http://wiki.maemo.org/Sailfish) lists a couple of known issues.
